Replaced everything still no charging

My 2006 Yamaha R6 has been giving me a real headache! The charging system keeps failing even after I replaced the battery, regulator and stator. The check engine light stays on and I'm running out of ideas for what else could be wrong. My buddy Mike thinks it might be a wiring issue somewhere in the harness. Has anyone else dealt with persistent charging problems like this?

@Cay_Mnstr48 mike's right. After you replace the big three (stator, R/R, and battery), it's usually always a wiring issue.
I'd start by inspecting every single connector in that charging circuit, especially the one coming from the stator, they're notorious for getting melted or corroded

Yup yup, definitely start tracing the wiring harness, especially around the stator and regulator plugs. Look for burnt connectors, loose grounds, or damaged wires

I'll start pulling the plastics this weekend and go through every connector in the charging loop. If I find anything burnt or loose near the stator or regulator, I'll try to clean it up or replace it. Do you guys usually solder new ends or just swap the whole plug if it's cooked? Hoping to get it sorted before the end of next week so I can ride without worrying about the battery dying mid trip.

It's almost always a wiring issue when you've replaced the big three already..
Anyway, it's right to check the main harness plug for the R/R, especially the brown wire.
Also check the ground connections especially the one near the battery box and on the engine case.
And yes, soldering is the way to go if you find a burnt plug.
Just clip the old one out and solder in a new section of wire with a fresh connector.
Swapping the whole harness is a huge job and usually not necessary.

Finally got around to pulling the tank and plastics again and went through every connector in the charging loop. Found some corrosion near the R/R plug and a weak ground by the engine case, so I cleaned everything up and soldered in fresh wire with new ends. Voltage is holding steady now and the battery's charging like it should. Took it out for a few short rides over the weekend and no warning lights or drops so far. Appreciate the tips from everyone who chimed in, this one had me chasing my tail for a while.
